A) Suffs is not anywhere NEAR the same league as Hamilton or A Chorus Line.

B) Shaina is fine but not a remarkable actor. She didn't get raves for her performance (or really for anything, Suffs is a sometimes good sometimes mediocre musical... the most impressive thing is that Shaina wrote book, music, and lyrics and probably shouldn't have starred. Unlike her, Lin had already starred in his own musical, In the Heights, in a role he was perfect for, and he had a Tony nom as a lead actor in it, not to mention a Tony win for Best Musical and Best Score, and was a huge and beloved part of the Broadway community already by the time Hamilton happened). He also was not the ideal actor for the role of Alexander and probably shouldn't have starred, but how could he not?... but that show was also a juggernaut powerhouse the likes of which we haven't seen since The Producers, or maybe even A Chorus Line, his nomination was part of the momentum-- but also Alexander is a MUCH better and more impressive role than Alice)

C) She wasn't snubbed. There were just better performances. Or, if you prefer, there were other performances in other roles in other musicals that the Tonys (and critics) were found more impactful or more memorable or more impressive or with performers who had more legacy to help boost them. Lots of reasons could be at play. The same is true for the other performances in Suffs who weren't nominated.
It's also a very crowded season.
