Well in the book he actually did turn himself back in before adopting Cosette and was sent to work upon a ship and escaped (during a storm, I believe).

Also in the book Javert went with Valjean and Marius to Marius' grandfather's house to drop him off, but when Valjean went back outside Javert was gone.

As to why Gavroche's line was cut, I imagine to most it would have been just too much out of left field. It is fun to note though in the film during Master of the House Madame Thenardier actually swaps a baby for someone's suitcase which can be assumed to be the moment where Gavroche became an orphan (at least in terms of the film).
