Being non-profit doesn't mean that you can't do things to make money (look at Joe's Pub for a profit venture within the Public), it just means that you can't turn a profit - all money must go back into the theatre or its endowment. And considering that the Public was under capitalized for its renovation and in quite a bit of debt, as well as its ongoing super-ambitious intitiatives, this is potentially one of the best uses of their spaces to make them some stable rent money.
