Well I couldn't think of another instance of what the OP was describing, but now I can.

In Act I of REX, Anne Boleyn has "So Much You Loved Me", presumably when she foresees that she will be beheaded. In Act II, Henry VIII has "From Afar", using the same melody but a completely different lyric, as he laments that he cannot let himself get close to the young Elizabeth I. Glancing at Wiki, I see that, although it is a gorgeous song and is on the cast album, "So Much You Loved Me" was cut and replaced by a reprise of "Away From You". It was reinstated in the 2010 Toronto revival. Poor REX. It has such a beautiful score lavished on such an unappealing story.
