Yes, either Finn wrote them, or at least gave his approval. The "Unfortunate Distraction" lyrics are included in the script (as an appendix) as an alternate version, with the following note from Finn:

"For those people who find 'My unfortunate erection' too extreme for their school or their church group, we understand; that’s the reason we have provided an alternative lyric, 'My unfortunate distraction.' The distraction, my friends, is puberty in all its unpleasant manifestations. Not that whatever lyric Chip sings, he is singing the song while throwing candy into the audience. If he throws enough candy at a school, the audience will be screaming so loud that it won’t matter what lyric he sings. For the record, the original is funnier and more to the point. Use if at all possible."
