Yes, this question has been asked by several of my friends who've seen the film. Maybe the witch doesn't want to travel via tornado to visit Rapunzel because she doesn't want the tornado to wreck the room? :-)

And -- why/how does Rapunzel's tremendously long hair reappear overnight (after the baker's wife cuts it off somewhere around shoulder length), thereby allowing the prince to climb it the next day? Are we supposed to think it's magic hair that grows really, really quickly? I don't remember anything in any version of the fairy tale that says that.

Short answer to all these questions: The original show, and Lapine's book in particular, has many flaws in terms of illogic, unclear storytelling, inconsistency of characters, etc., and some of these were underlined in the film by adding scenes we don't see in the stage version. (The witch climbing the tower is only one example.) Lapine himself wrote the screenplay, so I guess he couldn't figure out a way to make things more clear and more logical. Or maybe he didn't realize the problems.
