I am also familiar with this play from this and other productions. First saw it as a young man in Boston, Charles Playhouse with Vincent Gardenia as Eddie in a traditional production, listened to the Caedmon recording, saw this production on film and last year saw a production at Asolo Conservatory which was iffy because there were no older actors to play Eddie, Catherine and Alfieri.

Most of the elements you point out are in Miller's play, but Van Hove strips it to its barest essence, thereby making some of the rawest elements much more in focus. Catherine's age, emotional and physical is clear in Miller's text. There is a scene between Catherine and Bea where Bea tells her not to act so child-like with Eddie. Eddie is absolutely physically attracted to Catherine, because he is not her father, his emotions toward him spill out of him and out of control. The scene where Eddie caresses Catherine is a Van Hove invention, not clearly spelled out in Miller. The rumors and Eddie kissing Rudolpho again are right in Miller's original text. Eddie as a closeted homosexual? That is your thoughts, not really implied by Van Hove, but certainly a possibility. I think that Eddie must destroy the threat to his possessing Catherine himself.

I share your thought that this is not the best introduction to this brilliant play because Van Hove strips it of its Red Hook setting, which I think clearly effects Eddie's behavior and other characters as well. The characters live and breathe the area of the docks with its very rigid social structure, also seen in the movie On the Waterfront. Van Hove focuses us on the character's sexual behavior out of context of their daily lives, and in so doing really makes the ending horrifying if it is not already so in Miller's original.
