Donna Murphy was terrific in "Wonderful Town", which I saw when it was over at Encores before the Broadway transfer. However, she was missing quite a lot of performances when it moved to Broadway, apparently for some medical reasons which the producers and others attached to the show didn't allow her to reveal during the show's run. So it's possible a lot of Tony voters didn't see her, which took away votes from her.

There was a lot of controversy about the win for "Avenue Q" since there was some kind of bait and switch about its producers promising rights for tours and regional theaters in exchange for voting for it, which rights then weren't given once the show won the Tony. It was a political sucker punch to people playing politics in their voting, and it kind of bit some people, perhaps with karmic power, in the ass.
