As the OP said, the following musicals are eligible:

Diana
Flying Over Sunset
Lightning Thief
Mrs. Doubtfire
Six

And the following plays have someone credited with original music, and so presumably will be eligible:

The Inheritance
Rose Tattoo (which actually deserves a nomination IMO)
Birthday Candles
Plaza Suite
Lehman Trilogy
The Minutes
Sea Wall / A Life
The Height of the Storm
The Great Society
Slave Play
The Sound Inside

A Soldier's Play has a credit for "Music Consultant & Additional Arrangements," but no "Original Music."

The following have full credits TBD, so we don't know yet if there will be original music:

American Buffalo
Take Me Out

Christmas Carol is a weird one, because there is someone credited with writing original music, but I was paying pretty close attention during the show, and it seemed like a vast majority of it was all re-arrangements of existing Christmas songs. So even if there is some original music in the mix, I can't imagine it will qualify, because it would be far less than 50% of the score.

How I Learned to Drive is also a weird one, because David Van Tieghem is credited with original music, but this production is based on the original Vineyard incarnation - so if Van Tieghem's music also appeared in that production, the Tonys may consider it ineligible. This is a weird example of a show in that it will presumably be considered a revival, even though it's based on a production that never went to Broadway.
