Interesting that no one picked up on your Millie mention. I liked it just fine. In fact saw it twice, once with the original cast, and once when Susan Egan replaced Sutton Foster--which I remember most fondly as the moment I "discovered" Christian Borle for myself.

I think the Tony controversy around Millie was not so much that it was terrible, but that another show could win best book, score, and direction with Millie taking the top prize and losing in all those categories. I didn't find Urinetown terribly memorable and for me, a little of that style of humor goes a long way. Maybe winning Best Musical would have changed its fate, but it certainly never comes up in any of my (highly theatrical) circles.
