If you're coming in solo, the Mayfair Times Square is probably the least expensive/most convenient. It's right next to Book of Mormon, it's small but I've stayed there multiple times. It's no frills (crappy TV, especially) but the beds are comfortable, the showers are nice and it's quiet (as quiet as Times Square gets, anyway.) Just don't get sucked into the weird 70's wallpaper! The rooms may feel like they're on top of one another but I've never had issues hearing other rooms. If you're just looking for a place to clean up and sleep, it's a great low cost option. (Again, low cost being relative in NYC.)
I've also stayed at The Edison and the Hotel at Times Square, which are still reasonably priced, but a bit more than The Mayfair. They're a little more aesthetically pleasing, though. If you're coming with someone, these are probably better options. They're right in the theater district too.
