You're making it too complicated. The musical that displays the best writing may not be the musical that provides the best experience/production. In those cases, the voters split who they award.

Another one you're forgetting is Spamalot winning Best Musical, Piazza winning Best Score, and Spelling Bee winning Best Book. (A year made even more interesting because Piazza won the most awards overall, Spamalot won Director, Piazza won all of the design awards, and all three won one performance award each.)
