As others say below- it’s because of ties. The Tony rules explicitly allow for this. Categories max at five (or fewer if there are fewer eligible contenders) but can grow to six or even seven in case of a tie for fifth place.

And Tony noms also must fill a category to the number of slots, regardless of votes. So for example Musical Revival this year had four slots for six shows. Even if the fourth place show only got a single vote, it still gets nominated if two other shows got zero votes. Not saying this exactly happened this year - but in theory it could have. Or there could be a significant gap between the top vote getters in a category and the rest. We will never know because, unlike Eurovision, the Tonys never release the vote count results of voting.
