I'm not sure what you mean. He is featured constantly, given tons of stuff tailored to what he does, for him to shine in. And it's not as if he has no input on anything he's "given"... he started as a writer on the show (and was nominated, with the rest of the writers, for an Emmy), became a cast member, is now a full time regular cast member (not "featured), and he was nominated for an Emmy for his work in the cast (a solo nom, not an ensemble nom).

I'd say he's got a LOT of input into what he does on the show. Beyond that, the way SNL works is that cast members even if they aren't writers come up with ideas and characters and the work with writers on staff... often you end up pairing or teaming with writers that mesh well with you or you mesh well with. To make it as far on the show as he has means that has definitely happened, or he'd be stuck playing background/supporting characters all the time and never getting much on that showcases him.

I think what you're seeing IS Bowen's talents. He's not a very good "actor", he's a funny comedy person.

I'd love to see him have his own sketch show or something one day soon, which I think could easily happen. But don't for a second think he's being wasted on SNL.
